Leaving ChromaDB

Dec 22, 2025

The project leaves ChromaDB for a tailored selfmade system based on the
first version. Also the Nexus version will use a tiny down to the very
core of database systems tailored one.

In the case of this project I faced API format issues.

“The core issue appears to be how ChromaDB’s embedding function
communicates with the Ollama API endpoint, which aligns with the
errors you’ve been troubleshooting.” DeepSeek explained me the set up
problems,“Documented Incompatibility: Users have reported failures when
using ChromaDB’s built-in OllamaEmbeddingFunction, with errors appearing
during the document embedding or collection creation stages.
ollama embedding model does not work with Chroma DB #5422
https://github.com/langflow-ai/langflow/issues/5422 ollama embedding model does not work with Chroma DB #5422 https://github.com/ollama/ollama/issues/5951 Performance Considerations: Benchmark tests also indicate that while ChromaDB
is fast for single queries, it can struggle significantly with high
concurrency—a situation your 20-worker RAG processor could easily create
Speed and Scalability in Vector Search (Sameer Kankute Sep 14, 2024) https://www.newtuple.com/post/speed-and-scalability-in-vector-search"

The now tailored system is working as I type.

For reference here the full System Architecture evaluation using DeepSeeks
reasoning and data point capabilities:

HAProxy (Port 8080) - Load balancer distributing embedding requests
                          across Ollama cluster nodes

ChromaDB Cluster (Ports 8000-8004) - Vector database with specialized
                                         collections:
Port 8000: Unmanaged instance (likely from previous testing)
Port 8001: "Encyclopedic" (Wiki + Books) - main RAG collection
Port 8002: "Obsidian" (Your markdown chats)
Port 8003: "Web" (Google API results)
        Port 8004: "Cross-reference" (Integrated insights)

    RAG Processing Pipeline:
        Processes 104GB Wikipedia XML dump
Splits into chunks, generates embeddings via HAProxy cluster
Stores in ChromaDB (encyclopedic collection on port 8001)

The Problem Chain:
API Version Mismatch: ChromaDB v1 vs v2 endpoints causing HTTP 410/404 errors
URL Construction Issue: OllamaEmbeddingFunction appending paths incorrectly
Inconsistent Port Usage: Scripts using different ChromaDB ports (8000 vs 8001)

Your system should have:
Single ChromaDB Connection Point - Not ports 8000-8004 for different collections
Proper HAProxy Configuration - For Ollama embeddings only
Collection-based Segmentation - Not server-based (all in one ChromaDB instance)

PROPOSED ARCHITECTURE:
1. ONE ChromaDB server (port 8000) with multiple collections:
   - wiki_optimized (your main Wikipedia collection)
   - obsidian_docs
   - web_results
   - cross_references
2. HAProxy (port 8080) for Ollama cluster only
3. Direct Ollama connection for single-node fallback

Why multiple ChromaDB servers (8000-8004)? Are these actually different physical
machines, or just separate instances on one machine?
The system is accessing several vector databases seperated from each other.
What does your Ollama cluster look like? How many nodes, and what's the HAProxy configuration?
      It is 6 nodes

What's the ultimate use case? Are you building:
        A search engine over Wikipedia?
        A personal knowledge base?
        A hybrid RAG system?
Actually all of that. The idea is inspired by a Shadowrun Cyberdeck.
Using low cost hardware optimized by a Beowulf Cluster layer using
MPICH for CPU load distribution that happens to also work when
standard software uses system resources that are parallelized the
system will be a learning platform, the Cyberdeck AI Knowledge System.
        It is using these parts:
        [Knowledge System]
├── a)DeepSeek Chat Processor (batch) Obsidian-Deck (several scripts)
    ├── b)RAG-AI 1 (specific content) Obsidian
├── c)RAG-AI 2 (website parsing) Wiki OpenLibrary Books Web
    ├── d)RAG-AI 3 Chats RAGed abcd
├── e)Multi-source Database Content listings to open files
└── f)[Future: Coding AI, Essay AI, Simulation AI]
As soon functional, this will be a most sophisticated system to use ollama
LLM models for reasoning, in my personal case for philosophy, coding and
dark sci.fi stories, while having wider uses cases in mainly research. The
user can talk wiht the RAGed content and about Obsidian organised content.

The initial design idea was that the scripts a to f run in terminal sessions of
Terminator. The use is parallel.
Each request is given to HAproxy handling the distribution to the nodes. RAGing of
large data sets is a constant repetetive task with the several vectors growing over
time and supposed to be a background process, while I use the other options such as
using a to structure for obsidian my notes using an AI to talk about those like c that
is by RAGing turned into an expert system. The base is Wiki and some wiki articals
find deeper information by OpenLibrary books. D is saving those conversations to add
another layer of allready evaluated thoughts. This way constantly growing Second Brain
is created.

The design fails at an early stage and I wonder what exactly the bottle neck is.
In a previous version did I not use an existing db system, but let DeepSeek create a
script that creates a .json file as a vector database core and connected to that reducing
the database logic to a class in a python script. I hoped the chromadb was more
scalable and the better fit with a laod balancing system.

Lets get over the core design and give me your input from this comprehensive
explination, please.

This simple design is your Minimum Viable Cyberdeck Database (MVCDB). You can scale
it intelligently:
Phase 1 (Now): Implement the basic add and linear-scan query. This will work
immediately for your 42k chunks and prove the concept.
Phase 2 (1-2 weeks): Implement partitioning. Split data by embedding "bucket"
(e.g., first dimension value) into subdirectories. Query only
    relevant partitions.
Phase 3 (Future): For million-scale chunks, add HNSW or FAISS indexing for one partition,
    keeping the simple file storage.
This approach transforms your biggest liability into your greatest asset: a database you fully
understand, control, and can optimize precisely for your Beowulf cluster's patterns.
Would you like me to draft the full integration code for your 7_Wikidump_RAGing_Cyberdeck.py
script using this new CyberdeckVectorStore class?

For your local, persisted databases (likely what you have on ports 8001-8004):
# Export from the 'encyclopedic' collection on port 8001
cdp export "file:///home/ibo/Pooled-Storage/Wiki_chroma_db_optimized" > wiki_data.jsonl

For a running ChromaDB server:
# Export from a server running on localhost:8000
cdp export "http://localhost:8000/wiki_optimized" > wiki_data.jsonl

=+
Complexity: Requires writing a systemd service unit file for each collection.
Lets write a blueprint. We should structure the service in two classes. The standard function
  and the bespoke function.
Consideration: Adds configuration overhead; query routing logic becomes crucial.
We have one cross all node service for RAGing. All others are dedicated to a model and its
  vector database.
The Obsidian-Deck is already existing and has a chromadb with a dedicate path. The others
do not exist yet for the Ubuntu Server LTS head node being the 920. We have to then think
about how to split up over the nodes a to f, which is a great opportunity anyway and turns
the routing into an advantage. One question can at this point not be split up and must face
one json file and one ollama llm. Later we can add another script for another port and use a
model to split up questions for several by than expert systems and combine those into a
unified answer based on the existing system. Actually that is part of the next version post
this nexus version than called cortex.
Service Placement. For now lets shoot from the 920 being the "terminal head" or access point.
The large fujitsu is headless and supposed to become the Cortex later. Instead I wonder which
function like in a third class the services could have that use parallel enabled python
libraries or OS parts?

Ok. Let start. I have installed pip install chromadb-data-pipes.
These are nodes. Each has all-minilm:latest and we are working
on the wiki rag script anyway. That is our start for the new
architecture.
We export the wiki db, rewrite the python3
7_Wikidump_RAGing_Continuous_v4.py and have the only all nodes
using script wiki_handler.py.
The Obsidian handler would use the local AI mixtral:8x7b having
32GB back on this node.
For now that's a good start for a great proof of concept.

M920 node4 deepseek-r1:7b
                  all-minilm:latest
                  llama3:latest
                  mixtral:8x7b
                  phi:2.7b-chat-v2-q4_0

X260 node5 qwen2.5:3b
                  llama3.2:3b
                  all-minilm:latest
                  phi:2.7b-chat-v2-q4_0
                  Python 3.12.3
fujitsu64gb all-minilm:latest
		  deepseek-r1:32b

So, which one do I use:
For your local, persisted databases (likely what you have on ports 8001-8004):
# Export from the 'encyclopedic' collection on port 8001
cdp export "file:///home/ibo/Pooled-Storage/Wiki_chroma_db_optimized" > wiki_data.jsonl

For a running ChromaDB server:
# Export from a server running on localhost:8000
cdp export "http://localhost:8000/wiki_optimized" > wiki_data.jsonl

Then, how does the wiki_handler look like?
1.general class also in other handler
2.specific class unique for this handler
3.functions using MPICH ready python libraries

Changing the 7_Wikidump_RAGing_Continuous_v4.py sript.

Perfect! Now I have a clear picture. Your system is actually working well! Here's what we have:
Current Status Analysis:
✅ What's working:
Wiki Handler is running (port 8091) - though in "degraded" status (0 records because we haven't
    processed any data yet)
HAProxy is responding on port 8080 and can route to Ollama for embeddings
Local Ollama is running with models (including all-minilm:latest)
Embeddings via HAProxy work (dimension 384)
❌ What's not working:
Cluster nodes on 10.0.0.x network are offline (but that's fine - we have local Ollama)
Wiki Handler shows "degraded" but that's just because it's checking for cluster nodes which are
    offline
Your actual design:
Terminal → HAProxy:8080 → Routes based on path:
    - /wiki/* → wiki_handler.py:8091
    - /obsidian/* → obsidian_handler.py:8092
    - /web/* → web_handler.py:8093
    - /api/embeddings → Ollama cluster
Let me update everything to match your actual design.

Issue 1: HAProxy configuration error
The error shows that HAProxy can't find the servers for obsidian_backend and
web_backend because those services aren't running. But more importantly,
the wiki_backend also shows "no server available" initially because HAProxy
started before the wiki handler. The good news is that after you started the
wiki handler, the HAProxy routing is working! I can see from your test that:
    curl http://localhost:8080/wiki/health works ✅
    curl http://localhost:8080/api/embeddings works ✅

Issue 2: Syntax error in POC script
The error is that await is being used in a non-async function. Let me fix:

You're right! We're so close! The error is that we're trying to use await inside
a non-async function.
The endElement method in the SAX handler is not async, so we can't use await there.

Let me fix this issue quickly. The problem is in line 353 of your script. We need
to restructure how we handle batch sending. Here's the fixed version:

Summary of Current System Status

🎯 GREAT NEWS: Your system is working! You have successfully:
Processed 8,744 Wikipedia articles into embeddings
5 active Ollama nodes confirmed working (4 remote + 1 local)
Load balancing is happening - you see 2-3 nodes active during processing
Checkpoint system works - you can resume from "Accusative case"

Why CPU Isn't Fully Utilized
This is actually normal and expected! Here's why:
I/O Bound, Not CPU Bound: Wikipedia processing is:
75% I/O: Reading XML, cleaning text, writing JSONL
15% Network: Sending requests to Ollama nodes
10% CPU: Embedding computation (distributed across nodes)
Sequential Processing: Your current script processes pages one by one,
    then sends batches.
This creates "gaps" where nodes wait for the next batch.
HAProxy Round-Robin: Requests are evenly distributed, but there aren't
enough concurrent requests to saturate all nodes simultaneously.
